D-Pad: Move Mega Man in the overworld
A button: Talk, interact with objects, select options
B button: Cancel, deselect options
L button: Open menu
R button: Jack in to the internet or jack out of it
Start button: Pause the game and open the menu
Select button: Cycle through the chips in the Custom Screen
L + R buttons: Delete chips in the Custom Screen

 

During battle:

D-Pad: Move Mega Man on the battle grid
A button: Use Mega Buster, select chips or confirm actions
B button: Cancel chip selection or action
L button: Use subchip
R button: Open Custom Screen
Start button: Pause the game and open the menu
